TL;DR: Used Autel MaxiCOM 808 scanner on my 2013 GT. Dash lit up like Christmas Tree as I unplugged the scanner (potentially early). Now every time I turn the ignition on the dash flashes like Christmas tree and the infotainment won't turn on. What do I do?

Sent my 13 GT into the dealership since the AC broke. After robbing me $8000 over a problem they describe differently every time when they're on the phone, the car was back in my procession. However, I guess they did not keep the car charged during the 2 months it was there. The dash started lighting up like Christmas tree as I was driving down the freeway randomly. This was not new to me - it was clearly the battery. But I am busy these days, so I drove the car for 2 more days until I had a chance to setup the charger (moving into a new house).
It's probably because some of the error code showed up more than a few times, they became permanent. Although the car drove fine in every way for a 40 min drive, I am still seeing an airbag light and a ambient temperature sensor low input code. And most annoyingly: the dealer did not clear my service light. I sent the car in for service 8 months ago, they didn't clear the light. Yet after the AC work, they still forgot to. Therefore I thought, since I am not eager to have them rob be another few grands, it's time to invest in a more advance scanner.
Got the Autel on Amazon next day and the story at the beginning of the post happened. When I got the scan tool, I spent 30 min going through all the updates possible. When I plugged the scan tool in, it says it needs to upgrade firmware. I clicked yes, and it says "looking for network". This is when I have possibly messed up: I was outside of the house where there isn't good wifi and I though the scanner is updating its own firmware (why would it update firmware for my car) and I thought the "network" would be the wifi network (as it turned out, it might refer to the in vehicle network...). So I unplugged the OBD2 port. This is when the dash lit up like Christmas tree. And 30 min of battery disconnect didn't do the wonder like before.
I am suspecting that something is in a bad state with something on the comms / firmware level. But what firmware was the scanner updating anyway? Now I am wondering how to get my car back to normal. The scan tool now cannot even reset the service light. So I am assuming the scan tool lost communication with a few modules in the car.
The car still starts, runs fine, drives fine. Other than no dash and no infotainment. As soon as the dash lights up, the windows lower and the window switches stop working as if it's in some "diagnostic mode". After the key is turned to off, the window raises back to normal. After a few tries, it does not even do that any more. Now I have a car parked outside on a rainy day with windows cracked open as we are moving into a new house and the garage is filled with boxes/
